I know that tyre pressure is a pretty subjective thing with many factors coming into play (tyre type, terrain etc.) but would I be able to run lower pressures for the same conditions on a 29er than on a 26er due to the larger tyre footprint?

For example: I typically run my tubeless tyres on a 26er between 2.0-2.3 bar (29-33 psi) would I be able to run the pressure in the 1.8-2.0 bar (26-29 psi) range?

I have found that I can run my tyres a little softer on my 29er than I do on my 26er - it comes down to personal preference.

I do agree that due to the larger surface area (footprint) of a 29er tyre you should be able to run lower pressures.

As long as your tires can contain the pressure of the air you pumped into them, you're good to go. You can run tubeless tires at really low pressures if you want; heck, you could even run inner tubes at really low pressures if you didn't care about pinch flats.

As you mentioned, it's basically completely subjective - as long as your tire pressure is somewhere between the minimum (enough air in the tire to hold the bicycle and rider without bottoming out the rim) and the maximum (so much air in the tire that the tire blows out), you can do whatever you want.
