I am looking of protecting the chainstay on my bike. I know there are commercial chainstay protectors, also many people wrap an old inner tube around the chainstay - what would you recommend?

There's really not a lot to say on this issue. Anything wrapped around the chain stay will protect it. The choice of neoprene commercial gaurds can be made pretty much entirely based on which brand you want splashed down the side of your bike and the choice for old inner tube or other similar material can be made based on whether or not you object to a homemade look.

Reuse is good for the environment so if the inner tube is beyond repair, so too many patches already or a broken valve, why not keep it out of landfill a bit longer by using it for something else ??

There are many brands that make neoprene chainstay protectors, go to your local bike shop and see what they have. I don't think there is much between the different makes.

Carbon frames is something you might want to take into consideration when looking at buying/replacing your protector. I have a friend who was informed by his LBS to use the protector of that specific brand, and not a tube, as it could have implications on warrantee.
